Since it looked like this program was using handbrakecli.exe directly from handbrake I decided to try replacing it (in c:\Program Files\MCEBuddy2x\handbrake) with a nightly build (http://handbrake.fr/nightly.php) that included Intel Quick Sync video (http://tinyurl.com/6ncyz8e) support and creating my own profile.
So far it seems to be working!
But I have yet to more closely check audio/video sync on output (working on this remotely for now).
