This is possible using the LATEST BETA build only where the monitoring system has been revamped. However there is a manual step involved here.
After the WTV-> WTV conversion is done, copy the converted WTV back onto the original WTV file (ensure that file rename is NOT enabled). Now MCEBuddy will monitor the same directory (original WTV) but actually contains the WTV w/o commercials and sync it with the converted MP4 file. so when you delete the converted mp4 file it will also delete the WTV file.
The other option is:
If you set the destination directory of the WTV -> WTV w/o commercials task to the same directory as the original WTV (or leave it blank) it will overwrite the original WTV file. It MAY work, since the order of the conversion tasks cannot be guaranteed so it depends on whether the mp4 task will run before or after the WTV task as the WTV task will replace the original file, so if the mp4 task is running from the original WTV file it "MAY" lead of a conflict (MCEBuddy remuxes the original WTV to a TS file in teh temp directory and then works on it), so it may work but no guarantees.
